Which modification do you made to the report? Please test again to see if you are able to save the report.

Everyone in my organization is unable to save a report when the source of that report is an app.

Steps to replicate:

 

1. access an App that has been shared with entire organization.

2. click on "file" > "save as" ; choose a name for the report

3. navigate to your "my workspace" > "reports" ; open the report just saved from the App

4. click "edit report" make any change ( remove a visualization, delete a page etc)

5. click "file" > "save"

 

Incidentally, if you choose "save as" instead this will work.
