We have been having problems with refreshing the data in app.powerbi.com. It sometimes throws timeout error with the gateway and sometimes it completed successfully. It takes around 1.5 to 2 hours to refresh in the app.powerbi.com but in my desktop it only take around 10mins.
We have already modified the model to reduce the number of records in our largest fact table from 900K to 700K but still we have this timeout issue.
We are using DB2 as our database and this is the timeout error message and refresh history of our dataset.

@kkt - So is this DB2 database on-premises or in the cloud? Are you sure that there are not other things going on with the database at the time of scheduled refreshes?

If you have Pro account you could try to open a support ticket. If you have a Pro account it is free. Go to https://support.powerbi.com. Scroll down and click "CREATE SUPPORT TICKET".
@kkt - Well that's certainly strange, I would open a support ticket and go that route. Almost impossible to troubleshoot via the forums.
This issue is resolved by upgrading PowerBI gateway to the latest version and the data refresh time has significantly improved from 2 hours to 5 mins !!!!!
