My organization recently puchased licenses for Power BI Pro, however, the system admin created new pro accounts instead of upgrading the existing trial accounts to the pro version. Because the trial period has ended all the reports built in Power BI Service with the trial accounts are no longer accessible. Is there a way to retrieve those reports and maybe migrate them to the pro accounts?

I'd like to suggest you contact to your admin to confirm their licenses and subscriptions if these pro licenses hasn't assigned successfully.
(manually remove free/trial licenses if then hasn't removed automatically after upgrade to pro license)

It's not that the pro licenses were assigned unsuccessfully. The admin created new accounts instead of upgrading the existing trial accounts. To be more specific, we used our company email addresses to register for the trial accounts (first.last@company.com). After the trial period, instead of upgrading those accounts the admin issued new accounts (first.last@company.onmicrosoft.com).
I want to know if it's possible to merge the two accounts or migrate data from the company.com (trial) account to the company.onmicrosoft.com (pro) account.

In fact, current power bi not support to merge one account to another one. Current you can only use REST API to duplicate user contents to other place.
