First of all, thank you for your help in advance!
After solving some connection issues to our internal server alongside the IT department, when refreshing the data from Power Bi desktop, I get these error messages. I was hoping someone could share some insight into what these mean and how to fix it (if possible).

In Transform Data, try clicking on 'Refresh Preview' for each query, i find that clears that error message when i get it.
You have a query that filters out some rows based on a key value that does not (or no longer) exist or that you no longer have access to. So you should try to find out what that non-existing key value is and then adjust your code accordingly.

I don't know what causes them but most of the time, they disappear when you go to 'transform data' and check the query itself. It seems that just re-opening the query you created, solves the issue.
But I realize that it's a very time consuming thing to do when you have a lot of datasets.
Most of them, or basically all of them, look like this:
