When I am trying to connect Power BI to OneDrive folder but I am stuck on this step as the screenshot that actually I want to clean up the data first before loading. If I click close & apply, it doesn't show correctly when checking.
Any suggestion? Or please kindly provide me the correct way how to connect.

the "Content" column contains a binary which is a blob of the file you're trying to load in.
If you click the small button in the top right corner of the content column you should be given the option to either transform or combine & transform your files. The ladder will create a function and a sample file, do you transformations in the Transform Sample File and it'll will be applied to the individual files through the function.

I will follow your guideline, and it's the frist time & trying of connecting OneDrive file/folder. If it's working then .pbix file should we store on OneDrive or local machine? Please kindly advice

That honestly depends on your setup. If you're potentially more than one person actively developing I would recommend SharePoint/OneDrive to get 'version control light' and a check out/in feature.
Plus much easier to automate stuff if files are in the cloud and accesible.
