I have a report that takes about 10 minutes to refresh in PBI Desktop. The raw data are in .xlsx file type and located in SharePoint. In PBI Service (Premium), the refresh (scheduled, once a week) takes almost 3 hours, some times more. What should I do to improve the refresh time in PBI Service?

Which type of connector your test?
If you are working with sharepoint connector, maybe you can refer to below link to use web connector to get data from sharepoint and enable onedrive refresh on power bi service side. (it may increase refresh speed)

I am using several files from several SharePoint folders. The files are coming daily/weekly with timestamp in the filename. In each query, I sort the filename and select the latest file (sometimes the previous file like from last week). I do not think I can use the web connector.
Could you please clarify what advanced operations mean? There are some calculations in my queries but why is it a big difference running the report in PBI Desktop vs. Service?

Advanced operations means: merge, combine, reference other query, invoke custom function on query table side. The may cause the looping calculation with query tables.(increase memory usage and reduce refresh performance)
