I have an extremely large table that is currently being updated via Incremental Refresh. I need to add a couple of fields to this main table.
Is there a way I can use ALM Toolkit or XMLA Endpoint to add the columns to the incremental refresh table without having to do a complete refresh of the entire model?

yes, and yes. Use ALM Toolkit to push the meta data changes WITHOUT recompute, and then use your favorite XMLA tool to slowly (!) reprocess all partitions (in "full" mode)
Obligatory note: If you have dependencies like auto data time then related partitions will be refreshed too.
