Looking for information/query syntax on how to edit our queries to our Jira instance so we can retreive all the data in Jira. Currently, our query returns only 1000 rows.

In general, depends on how the Jira API works but people have gotten around this by writing M functions to essentially calculate the next URL that needs to be retrieved.
