One of our databases in the Azure Data Lake has 3 different sets of login credentials. We don't, however, try to use mutliple credentials from that database in one report, but we do have separate reports that have one of those separate logins. We are finding that our automatic refreshes are tripping over each other and trying to swap out the credentials. Has anyone else experienced this? If so, what did you do to fix this issue? Right now as the refresh fails, we have to re-enter the correct credentials, refresh manually. But then the next report pulling from same database will fail refresh because the credentials are trying to default to the wrong one.

You can try refreshing through the virtual gateway while configuring three connections for this data source.
