I'm using a 'Line and Clustered Column Chart'. In the desktop version the option 'Show Secondary' under Y-Axis is toggled off. Whenever i publish to the Power BI Web service, this toggle gets turned on affecting the report negatively.
Does that happen to anyone else?

I am not able to reproduce your issue. I make a test in May version and June version of Power BI Desktop, 'Show Secondary' is not turned on in Power BI Service after I publish PBIX file.
Does the issue still occur in your environment? How about you directly create the “Line and Clustered Column chart” in Power BI Service?

Yes, this also started happening to me today.
After refreshing an existing report and publishing it, on the PowerBI service a secondary axis appeared while in Desktop this is disabled.
