The scheduled refresh works for a couple of days and then returns the attcahed error, but when refresh in the Desktop app to debug it refreshes okay without returning any errors.

Can you confirm you have got the latest On-Premise gateway installed and updated?
And that you are also using the latest version of Power BI Desktop?
Sometimes there are new updates to the mashup engine which need to be installed as part of the on-premise gateway?
