When users have direct access to a report, but they click on the link that contains "/groups/me/reports/", it still initiates a request for access. This seems like a bug. If a user already has access, Power BI should realize this and give them access. Am I right?

According test ,if the report shared in myworkspace,the url will be:
https://app.powerbi.com/groups/me/reports/reportid/ReportSection?language=en-US
And if the report shared not in myworkspace,the url will be:
Also, in my test, when there is permission to access the report, there is no difference between accessing through the link and clicking share wish me, both return directly to the report page.

0 --> I manage permissions of a report and give Direct access to all users in my org.
1 --> User 1 successfully accesses the report through "Shared with me" and copies the url, which contains "groups/me". User 1 sends url to User 2. User 2 clicks on the link but is not able to access the report and has to request access.
2 --> Request notification is sent to me.
Note, this is not an issue if the report is accessed using a link that has "groups/workspaceid".

Can you please provide more details on how you are referring to the "/groups/me/reports/"?
When people access reports through the "Shared with me" list, the url contains "/groups/me/" instead of "/groups/[workspaceid]/".

That could be, because the report was shared from a users "My Workspace"
I would check that?
