I've made some changes to the properties of our custom fields in PWA and have updated the reports that use this data. Some of these reports pull specific tables and fields via the OData Feed URL in order to speed up refresh times. Upon publishing the updated files to the Power BI Service, these URLs haven't updated in the Data Source Credentials where access is authenticated for refresh purposes. I've tried deleting the dataset and republishing but this hasn't updated these URLs. I also can't update the URL in the Power BI Service.

Have you use project online template content pack to get data? If this is a case, current it not support any custom on published template pack, it only allow package publisher to update its contents.
I attached 'project online' pbit file below, please do custom on it to create your own pack.

No I use OData URLs to retrieve Project Online data in my reports. The file you provided won't download, can you check it please.

I can't reproduce this on my side, url in credentials has been changed after I publish and replace report.
BTW, you can try to modify url conversion as query parameters, current power bi service support to modify query parameter in service side.
