We've been successfully using our Enterprise Gateway to access our SQL Server VM in Azure. I have a Sales and Inventory dataset that use the gateway successfully and the scheduled refreshes work like clockwork. I created a Financial dataset that gets data from the same database and is smaller and less complex than the Sales and Inventory datasets, but it errors out when I try to refresh on Power BI online. It refreshes fine from Power BI desktop though. I even download a new desktop file from online and that downloaded file refreshes fine as well.
The refresh error I get simply states that there is an "internal service error". Anyone have any ideas on how to troubleshoot this?

I have been dealing with this issue for several months and continue to work with Microsoft on it. I have too many reports tied to the data set to simply pull it and replace it. Republish does not solve the issue. In fact, I have another call scheduled today at 1 with support to see if any progress has been made. Microsoft does not know why this is happening in my case.
That being said, I have noticed that my data is actually refreshing even when it says it fails. As I have only partially rebuilt a new version, I am able to compare numbers and calculations for date and they match across the board. Have you checked to see if the data is actually fresh? I am beginning to think it is a false failure.

I hope you had a productive call with Microsoft and can share a solution! My problem continues to persist. I also checked and my data is not refereshing.

In your scenario, did this error throw out frequently? Did it occur in a specific time period? You can try to manually refresh the Financial dataset to see if the same issue occurs, and schedule the different refresh time for the dataset.
Also please verify the on-premise data gateway is the latest version, it can get rid of some potential issues.
