I have some reports which I want to phase out, but I wanted to keep the workspace for some more time, if I switch the “include in app” to No, that should be it, right?
Will people with the link still be able to access? How can I prevent them from accessing??

If you switch that "include in App" to "No" the report will not be included in the App, when you next update the App.
When you first create an App it effectively copies the Reports into the App and makes them available to the users you've given access to the App. This means you can work on the Reports in the Workspace, without the changes you make appearing in the App until such time as you update the App. Switching the include switch to No is just the same, if the Report was included in the App, it will still be included in the App until you update the App (yellow button "Update App" top right of the workspace view.)
