on report server we can enable/disable custom visuals via SQL Management Studio. Is it possible to manage which custom visuals users can see and which not? I would like to restrict my users to specific custom visuals .

Depending on your needs.i think you can setting up row-level security (RLS) with Power BI Report Server,it can restrict data access for given users. Filters restrict data access at the row level, and you can define filters within roles thus achieving a similar purpose.
It is not possible to configure the information in SSMS to enable the specified user to access the corresponding custome visual.

No, you can either enable or disable all custom visuals. There is not setting that allows you to specify a white list of allowed custom visuals in Power BI Report Server
