My OneDrive file was successfully linked with a data set in PowerBI and they were all working fine until we introduced MFA.

I logged out of PowerBI and logged back in. That seems to have resolved it.
Unsure why it happened but at least it works now. I will let you know if the issue comes back again.

@ifti,How about you re-enter credential under Data source credentials for the OneDrive data source and turn on Onedrive refresh again?Regards,Lydia
I can't seem to find this re-enter option? Other files are working fine though.
