I have two tables from two different SQL servers and I wish to append one table to another. Everything worked fine until I uploaded the report and tried to refresh. Then it failed and said "There was an error in the data gateway". I use an enterprise gateway. I have tried setting all data sources' privacy level to "None" and it still didn't work. Pretty sure the issue came from appending the queries because if I deleted the step "Append Queries" and reuploaded the report, the data refresh worked fine.

It turned out it was because I used an outdated gateway. The problem was solved after updating the gateway.

Based on my test, I connected to two SQL databases from the same instance in desktop use Import mode, and set both data sources Privacy Level as Organizational. The two data sources created under on-premise data gateway also set as Organizational Privacy Level. After published the report to service, it's able to be refreshed.
In your scenario, can you share more information for us to reproduce the issue in our environment?
1. How did you connect to two different SQL servers? Two database in different instances or the same instance?
2. How did you set the Privacy Level for data sources in desktop?
3. How about the Privacy Level setting for data sources under data gateway?

I haven't run into that myself, but I also can't think of an instance I have appended two SQL tables together.
