I noticed the problem a few Power BI Desktop versions ago. In some (not all) .pbix files a click on Undo button in Power BI Desktop removes all cutom visuals.

To reproduce the problem try this file https://dl.dropboxusercontent.com/s/bbxcp95jjrgo1we/Sales%20and%20Marketing%20Sample%20PBIX.pbix. Open it in Power BI Desktop, do something (e.g. change some formatting), click Undo button.
When I click Undo it undoes the last action AND removes all custom visuals. They remain on the page as blank placeholders and dissappears from the Visualization pane. They are not being fully removed from the file (their folder and json files remain in the \Report\CustomVisuals folder inside of the .pbix file).
Saving, closing and re-opening the .pbix file restores the visuals.

Fix for the issue will be included in Power BI Desktop September 2022 version. Released approximately on 9/12.
