Which action do you perform in Power BI desktop then cause the issue occurs?

You can try to turn off "Autodetect new relationships after data is loaded" option. See: https://stackoverflow.com/questions/36579897/power-bi-unable-to-apply-query-update

I think you are right, meanwhile I have worked aroud the problem by duplicating the query intstead of refering to it as a source.
