We have developed an MVC application which uses Power BI Embedded and uses a Azure SQL database using import data model. The data is always refreshed and looks fine from app.powerbi.com for the given Workspace/Report, but the same Workspace GroupID being embedded does not update on the defined PBI schedule. In fact it appears to take days for the model to completely update all records to match the same report displaying on app.powerbi.com.
Any thoughts on why data difference between and embedded version of a report versus same report display on app.powerbi.com?

We actually solved the problem, it had to do with some way we were handling the multi-tenancy and building the data model - self inflicted! Problem solved.

Can you double confirm that it is the same report(groupid/reportid) that displayed in app.powerbi.com and the embedding application? Is it possible that the RLS setting makes you see the data difference? I'm not able to reprodcue the same issue.
If you indeed identify that issue, I'd suggest you submit a support ticket for better response.
