"There are pending changes in your queries that haven't been applied" download from Service Only

When I download the same PBIX file from sharepoint and open in Desktop, I do not get this message.

When I download the same PBIX file from Power BI Service and open in Desktop, I get this error message. 

 

After I select "disgard changes", I navigate to my data model, and all the layout tables I built out were missing. 

 

I opened up the external tools > ALM Toolkit to see if there were any differences (the files should be the same) and the comparison came back clean. 

 

Is this a known issue that when you pull down a report from Power BI Service, it may be a little buggy and pop up that pending changes warning message?

@Kwarren35 , I have seen this on power Desktop, even when there is no change to save.  You can refresh and check or open edit transformation and save and exit and see if it is still there.

 

But report an issue for this behaviour-https://community.powerbi.com/t5/Issues/idb-p/Issues
