Not sure if there is anyway to do this. I can conditional format my column background ok to show when a value is less than zero but I can only set the alternative to be white. Is there a trick to leaving the alternating colours somehow? I looked for a transparent possibility but it doesn't look like you can. I only want to conditionally format values less than 0 otherwise do no formatting.

Can you try applying the conditional formatting like this?
I can see the default background for rows if it does't meet the criteria.
