Hi all,
My Data Source is SharePoint Online lists. when I pull the SharePoint List Data and wanted to remove few of the columns from the data model as it may lead to slowness due to these unnecessary/additional columns as shown below:
Q: If I remove these unnecessary columns from Power BI Desktop, will it affect the actual SharePoint list data structure i.e. will it also remove these columns in SharePoint List data?
Please let me know.

No, it should not effect your underlying data. You are removing the columns from your data model internal to PowerBI, not from the underlying source.
