I noticed that, when I use country codes, "CR" maps to the Czech Republic instead of Costa Rica. As of now, I've been manually changing "CR" to Costa Rica, and that maps it correctly, but I'm wondering if this will be fixed/if there's a more efficient solution.

As the document has mentioned, sometimes, even setting the data categories for mapping isn't enough for Bing to correctly guess your intent. Some designations are ambiguous because the location exists in multiple countries or regions.
So we should use more than on column location column to the dataset. For your case, you could add additional geo columns to make the location unambiguous. Make sure when each field only has the specific information tied to the categorization.
