I tried to create running total & variance on direct query dataset which is not possible.
Is there any alternative to create running total or measures using direct query?

You need to go to:
File > Options and then Settings > Options and settings > DirectQuery, then selecting the option *Allow unrestricted measures in DirectQuery mode**.
Just look at this link to see the vantages/ disavantages and options you have with direct query.

Would you know of any other solutions, if not, what version of PowerBI Desktop has this previously worked on and I'll see if I can work around that.

You are correct that the option for the Unresctrited Measure is no longer available, with the introduction of composite models (July 2018), this "unrestricted measures" is implicitly on. Since there is nothing to choose, they removed the checkbox from the options dialogue due to the composite models.
So currently this is active by default, so you can make measures on direct query.
