I just want to confirm my suspicion and understanding.
If I have two tables, 1 with Primary keys 1...10
and another with FK 5-6
Can I join the two tables and create a relationship or will the system see these as blanks and not join?

You can join if you have values in both tables, 5 and 6 will return when you join if you select the inner option.
However you can change the join kind to return what you want:
