Downloading a PBIX File From a Workspace in a Pipeline Breaks the Data Connections

When I download a pbix file from a workspace in a pipeline, upon opening the downloaded file, there is an alert that changes need to be applied.

If I go to transform data before applying changes, it renders 0 queries.

If I apply changes, all of the queries disappear and the report visuals break.

If I discard changes, the report works as it should and all data queries are still there and relationships are still active.

This is only happening if I downloaded the file from the Test or Prod workspaces of the pipeline. Files downloaded from Dev work as expected without this happening.

Does anyone know why this is happening and how to prevent this?
